Once you complete the main quest of the DLC, which is to beat The Elite Four and the Blueberry Academy Champion, you can return to Classroom 3-2 inside the Blueberry Academy area and talk to Amarys again.

She will grant Koraidon or Miraidon an item they need to eat, and this will unlock their ability to fly permanently. This will also unlock the timed fly challenges mini-game on the overworld map, so keep this in mind if you are looking for a completionist run.
